The young Clarets were unable to put the brakes on Carlisle's unbeaten start to the season as they lost their opening away game of the season.
The top of the table Cumbrians went ahead after 11 minutes through Alex Salmon but Burnley went into the break level thanks to a goal from Bradley Jackson, who followed up to sweep the ball home after a shot from Jason Gilchrist had been saved.
The Clarets were deservedly level after a decent opening 45 minutes but couldn't keep it up in the second half and were punished when Carlisle bagged the points with a 70th-minute winner from Kyle Dempsey.
