The young forward was offered a new 12-month deal at Turf Moor in May 2011 after finishing the previous campaign as top scorer for the Reserves.
MacDonald, a Scotland U-21 international, finished the 2010/11 campaign at Inverness Caledonian Thistle on loan, following a January deal.
His move north meant a second spell in the SPL following a loan spell in the 2009/10 season at Falkirk.
Burnley's former youth team player of the year made his breakthrough at Turf Moor at the end of the 2007/08 campaign with a couple of substitute appearances at senior level.
He made half a dozen appearances from the bench the following season before gaining further first-team experience out on loan.
Alex scored his first international goal for the Scotland U21 side in a qualifying game in Luxembourg in October 2011.
